No, if your system is like mine.  I've a P5Q Deluxe with two M4s in a Raid 0.  I have updated the firmware several times using the bootable-usb method discussed in this forum (somewhere).  First I prepare the bootable usb, then I reboot but go into bios setup and change the storage setting from RAID to AHCI, and then I boot the usb.  The usb applies the updates.  Then I power off (as instructed by the firmware guide I think), reboot into bios, and set the storage back from AHCI to RAID. Also I check the hard-drive ordering in bios (my bios may have changed the ordering in switching between AHCI and RAID) and make sure the correct drive is picked for booting.

 

I've had no problems on my system doing this.
